There are a few threads from different sources I have woven together for this.
1. A Vilani explorer/merchant made contact with a vastly more advanced species and were gifted with a better version of the jump drive once said species had reverse engineered it.
Jump 1 was improved, jump 2 and 3 were now possible, and the Hieronymus nexus could be used to vastly improve jump drive performance.
The crew, on return to Vilani space, revealed the jump 1 improvements and jump 2, but kept the other two secret.
2. At some time around the event the Vilani incorporated the concept of Ziru Sirka, and a chairman of the lgsiirdi who would eventually become know by the title Shadow Emperor was 'elected' to oversee this council that oversees the three Bureaux that split the empire between them. The consolidation wars would be fought, were previously peaceful merchant/explorers put know space to the laser and nuclear fire in order to stamp their authority on civilisation.
3. The Vilani restrict their TL to 11 - no smart computers, robots, personality recording or wafer tech.
So what if the Vilani explorers brought back another secret. They were all very badly injured in the event which took them to alien space and some were saved by being recorded and then implanted into cloned bodies. They brought back the secret of personality/memory recording and kept this to themselves as well.
This family crew of merchant/explorers used their monopoly of jump 3, Hieronymus nexus and effective immortality to eventually rise to the head of their Bureaux, at which point they subverted the other Bureaux heads to suggest the Shadow Emperor and Ziru Sirka.
The Shadow Emperor is not one of the Bureaux heads or the chairman of the lgsiirdi at all - it is instead an artificial personality constructed from all three. As new Bureaux heads come and go they are added to this gestalt. Does the Shadow Emperor have a body or is it a computer bound personality?
What happens to the Shadow Emperor after the fall of the Ziru Sirka? Are there back ups?
Is the Shadow Emperor connected in some way with the mysterious aliens that 'gifted' that lost crew all those years before.
I do not want this to turn into shades of WH40K, but I am influenced by the brains in a jar of Lexx...
