Shouldnt that be instead Vessel Small Craft as ships boats are small craft ?

No - Ship's boat sounds much cooler.

(In real answer - technically yes, but I prefer the Esthetics of Ship's Boat)

To elaborate:

The skill for piloting small craft has been called "Ship's Boat" since the earliest Traveller in 77, so, it's a matter of tradition.
