it would mostly for convenience. Less regolith to dig through and you can push the debris back up against the landing bay structure...and it sort of evolved that way as I created the model for the terrain and I liked the look

The base itself is underground for just those reasons, protection from small-scale impacts, solar radiation...only the surface access dome, and landing bay are above-ground everything else has been backfilled and covered with regolith.
the portion of the dome that is covered in soil would most likely be from a slide caused by tunneling or weak ground tremors, since it's not interfering with the operation of the dome, they would probably just leave it.
