There's some good open-source info on this particular story which provides educated guesses on the purpose (as alluded to in the linked article).

However, this is far from the first (or only) use of US Government contracted aircraft for cargo and passenger use in connection with "off the books" activities. Air America, Southern Air Transport, and Evergreen are just a few examples.

Also, the Air Force and Navy both openly maintain and operate a fleet of passenger aircraft used for VIP and other personnel movements, and which can sometimes show up in interesting spots.
 
The US government has a secret commercial airline.

They used to fly out of the Signature Terminal. Even though there are cars parked for the employees; people have been arrested in taking pictures of the license plates. There was an instance where one of the NVARNG's Medevacs crossed over a boundary. They were "forced" down and the aircraft and crew were basically field stripped to ensure no recording devices were found.
