Special Operations Forces in Traveller

Commando or Special Forces units are usually attached Headquarters/Headquarters units in the OoB. As far as the Imperial Guard, there would be bodyguard brigades, I wouldn't necessarily put them in the area of "Special Forces" though. Often they are parade ground troops to provide a spectacle for the people. Other troops could be assigned as per the secret police, which in would have various units for various skills and duties.
 
IMTU Covert operations are managed by the office of naval intelligence (ONI). Special Operations forces are Naval. I do not use SEALS in my Imperial Navy but Marines. Marines are the ground forces and boarding parties. Spec Op trained Marines are Marine Force Recon. Marines and Recon generally operate under command of a senior naval officer but the on site command is naturally a marine.

I have had Imperial Army Spec Forces with an evil commander who is rogue and chasing my players from time to time in part due to their liberation/theft of a robot who became self aware. Whilst at research station Beta on Yori, they ran afoul of this Army Colonel who was in the process of disappearing the PCs when they were contacted by a self aware computer program who made a deal with them, help me and I help you. They managed to transfer the self aware consciousness into a robotic security K9 unit that looks strikingly like Rin-tin-tin. And with the help of the robot pooch make a nick of time escape! The PCs and the pooch have been together ever since.
