It's also worth taking a look at what Imperial Research Stations of the Third Imperium are looking into and asking what 1st and 2nd Empire secret knowledge may add:
lmperial research may delve into many areas. Some examples include black hole
research, both large-scale and mini-black hole investigation, instantaneous transmitter
development (so far proving impossible), advanced gravity manipulation,
genetic manipulation, anti-matter containment, weaponry research, disintegrator
beams, black globe development, deep planetary core soundings, nova prevention
(and prediction), psychohistory, mass population behavior prediction, psionics,
stable superheavy elements, deep radar analysis, long-range detection systems,
robotics, artificial intelligence, stasis and time travel, so-called magic, cryptography,
bionics, personal shields, x-ray lasers, and high temperature superconductors
 
My first regular D&D group...
We were utterly clueless. Our adventures consisted of us huddled over and looking at geomorph maps, the players saying "what's down here" (pointing to a corridor on the map), and me making stuff up. The idea of a hidden map never occurred to us.

At one point, they entered a room that was occupied by ... dice roll ... Footpads. "Uh...umm..you see a bunch of circles on the floor. They seem to be moving slowly."

WTH is a Footpad!? (Yes, I know it's a lowbie thief...now...)

Any1st. or 2nd. Imperium finds are handled by the Scouts AID, Artifact Investigation Department. An X-Files like organization within the Scouts Branch. The AID uses a Mulder class Scout Ship, a Type T Patrol Cruiser modified to their needs.
All other branches of the services, Artifacts are handled by their ATT, Artifact Threat Team, that will secure the artifacts until the AID scouts can show up. The AID and ATT have the authority to put a whole system in a Red or Amber Zone temporarily depending on the size and/or destructive nature of the Artifact.
If the artifact is found to be of Ancients origin it will be turned over to the IISS CAD.

That actually sounds like a fun campaign...
They've got a Skip-3 drive in the Mulder, and you can take the players on a different "Monster Of the Week" adventure every session, all over the scenic spots of the Imperium... and beyond
 
Another secret of the second.

As the Terran Navy took control of more and more of the Ziru Sirka apparatus of state they became aware of a Vilani "department" known as the Overseers - I will leave it to someone more conversant in ancient Vilani to provide the Vilani translation.

Several naval officers tasked with investigating this "department" were killed in accidents, disappeared due to misjumps or so went the official explanations.

Only one officer ever got close to filing a report, which immediately found its way into the Sinister Secrets Repository. Further investigation may have taken place but the collapse of the Rule of Man meant that any reports or records from this second investigation were lost in the chaos... or were they?
 
So, what happens when the Artifact turns out to be a Space Hulk type ship drifting in from parts unknown? Who you gonna call? Maybe a IISS CAD or Scout AID team backed up with a Naval ship with a regiment of Marines. But would either service subordinate themselves to the teams? Or do you see the IISS or Scouts with their own Type C Mercenary Cruiser with their own VBSS teams with Battle Dress and heavy firepower.
